The other major dust entry point is at the front (actually slightly back) under the top lip each side, it connects to the area above and in front of the wheel arch liner. A lunp of foam rubber (plastic) stuffed in the hole will keep the dust back from there.

Check to make sure the breather on top of the box is in position and has not been knocked off alowing the oil fumes/spray out over the box.

If it is an auto, check the shield on the trans cooler, give it a tap with a screw driver handle to see if it has a buzz/rattle, if so replace the rivets with bolts, or better still replace it with a air/oil cooler.

What are you using to get the voltage reading? It may be understating the voltage and the charger is reading a fully charged battery and going into standby. You could go for a flat tray, the downside is the deck is a lot higher (the same height as the top of the wheel arches) the other alternative is a long narrow tray at normal ute level and mudguards on the side, as per some of the mid size yank trucks.

Have you pinched/kinked the breather pipe?
You could drop the wheel well liner, disconnect the breather pipe from the filler neck, stick a piece of hose in it and try blowing in it, it should flow freely.

The negative pressure on the tailgate pulls air from the tub, there are two relatively large holes each side at the front just under the lip each side, they go straight down to the wheel arches so fresh air and a lot of dust are sucked in to settle on your gear.
